New York, 1926. The brilliant British scholar of magical creatures Newt Scamander arrives in New York, for what should be a brief stop on his journey. While Newt attends a rally by Mary Lou Barebone, leader of the extremist Second Salemite movement, which aims to hunt down and kill all wizards and witches, a Niffler, a creature attracted to precious objects and everything that shines, escapes from his suitcase, which contains numerous magical creatures. Newt tries to capture the Niffler, but inadvertently drags Jacob Kowalski, a Muggle, into his search, who mistakenly takes Newt's suitcase. Jacob works as a factory worker in a canned food factory, but he is tired of his job and would like to open a bakery, and that day he had gone to the bank to try, unsuccessfully, to get a loan for that purpose. The former Auror Porpentina "Tina" Goldstein arrests Newt and takes him to MACUSA (the Magical Congress of the United States of America), but president Seraphina Picquery and Auror Percival Graves send them both away. Meanwhile, in his apartment, Jacob opens Newt's suitcase, from which several magical creatures emerge: one of them, a Bowtruckle, bites Jacob, sending him into a confused state.

The fanatic Mary Lou runs an orphanage where she teaches the orphans to hate wizards and witches. Credence Barebone, one of the orphans, is approached several times by Graves, who tasks him with finding a child possessed by an Obscurus, a dark force unintentionally created by wizard children who try to hide and reject their powers. Graves believes that the Obscurus is the cause of the mysterious incidents that have occurred in New York recently, and promises Credence to take him away from the orphanage.
